Did you install your mods in the wrong place?
(How to install mods correctly: https://wiki.beamng.com/Installing_Content )

If you install your mods in the game's installation folder (wrong, very), Steam will see them as files 'not belonging' to the game, and could potentially remove them when you do an integrity check.

I put every mod into the beamng mods folder, should I put them into Documents>Beamng>mods?

When people say 'mods' folder, they are referring to the Documents/BeamNG.Drive/mods folder automatically. But it doesn't seem the case here.
What folder are you placing your mods in? (Please give the full path to it).

And yes, Documents/BeamNG.Drive/mods is the correct one, as written in our guide too

Does putting them in documents>beamng>mod do anything different than putting them in steamapps>common>beamng mods folder?

    Yes.
    • Mod Manager works only with mods correctly placed in the userfolder (Documents/BeamNG.Drive by default)
    • Same for Safe Mode
    • Installing mods in the game's installation folder could result in Steam removing all them
In short, you have absolutely no reason for install your mods there.
    It's just wrong.
