   when i download mod updates from inside the game it tries to download new mods rather than just updating the mods i already have installed.

   Because you subscribed to one of the "new" mods so it downloads when you press the "Update mod" button.

   Also note that mods you installed without the repository are a separate thing.
   The repository only works for mods you have 'subscribed' within the repository itself.
