Here are some of my suggestions... since its a cheap car, there should be no hubcaps (just the steelies exposed) manual windows too! maybe no radio or no a/c still thinking....
It isn't a bad mod... But a bit simple. Also, I think you should change the 'Begin' name because it seems pretty similar to 'Start' (Just for avoid controversy) Cheers

3 speed auto? 4 speed manual? What is this, 1965? I would recomment simply a 5 speed manual as the ultra cheap option. Easiest and cheapest transmission, and nobody used 4 speed manuals in the 90s.

True, but by the time the late 90s (pessima time) came around, 4 speed manuals were no longer being produced in new cars. For example, the 4th gen civic had a 4 speed manual (in its early days), but any late 90s car never had a 4 speed manual (4 speed automatics existed though)
Yes, but for example: the Hirochi start had a 6 speed manual that became a 5 speed manual. The pessima's 5 spd manual became a 4 speed manual. The 4 spd automatic became a 3 speed automatic.
5 speeds were still a thing in the mid-late 2000s though, my parents' kia has one. It's not about removing one gear to make it cheap, it's about what fits in the time period. The early 2010s was when 6 speeds became the norm in most cars (some still use 5 speeds though, the ultra cheap ones, in the same way the late 80s civic used a 4 speed), but in the mid 90s the 5 speed was well established, and there was no "transition period" like there is today or was in the late 80s. If you can find any car made after 1996 (when the ibishu pessima was released) with a 4 speed manual I will swallow my words
The beetle is a car of the 1950s-60s. It was already outdated in 1973, so by 2003 it was useless to anyone other than collectors. It also had to be made in mexico because every other country wouldn't allow such a car to be sold due to safety and performance concerns. On the other hand, the pessima was brand new in 1996, and was actually allowed to be sold in europe, japan and the USA unlike the beetle.
... which isn't plausible at all. 4 speed auto, maybe, but a 5 speed manual? Even the cheapest superminis came with 5 speed manuals as standard in the '90s.
It'll have to be custom ratios. Because the 1.5 liter engines can't propel the car fast enough to engage the highest gear
Sure, that's a good idea too. Also, how about a 1.6 instead? 1.6 liters engines were quite popular as entry level options for japanese midsize vehicles of the '90s.
